Of course, a happy medium can be struck by wearing lycra shorts under your cycling shorts, bringing with it a touch more comfort for longer journeys.
For the adventuresome touring rider, happier bivouacking under the stars than sleeping beneath a tiled roof, a pair of bike shorts is of course a ride essential. A typical touring trip could blend lonesome stretches in the wilds, interspersed with buffetted mingling amidst a throng of over eager melon sellers. It's moments like this where you really feel lucky to be wearing a nice pair of shorts, and not just lycra. When the fruit sellers get uppity and up the haggle takes a dangerous turn, having a little bit more between you and a sharp piece of guava is always nice.

Whilst most cross country mountain bikers still wear bib shorts as their first choice, if you lean more towards all-mountain, or even if downhill is your domain, then a pair of more trail orientated shorts is probably what would serve you best.
